[comp.sys.ibm.pc.hardware] trouble with extended PC keyboard

Here's a problem the solution to which I haven't a clue how to find.
A genuine PC-AT with an AMI Mark II 386 motherboard and AMI BIOS
recently had its old HD controller give out.  After the controller
was replaced, the F11 and F12 keys no longer were recognized by any of
the programs.  

Running the ROM diagnostics revealed that the scan codes for the F11
and F12 keys were indeed generated.  However, running a simple utility
from DOS that returns the scan codes failed to return scan codes for
the F11 and F12 keys.

Hardware in this machine included the above-mentioned motherboard with
4M RAM, a Microsoft Bus mouse card, a Procom external 3.5" drive card,
a Quadram EGA plus card, an AST Advantage with 1.5M RAM and serial and
parallel ports, an IBM serial/parallel card, a 3Com 3c501, a Bernoulli
drive controller, and the recently replaced IBM HD/FD controller.

The machine is running version 3.2 of PC-DOS.  

Can anyone shed any light on possible causes and solutions?
