I've always been very leary of automatic installation and update programs, plus I didn't have a workstation with two 3 1/2" disks on it (does anyone?). I apologize if I'm a little vague on the details, but I don't have the disks here. On the upgrade #1 disk is a batch file UPDATE.BAT that consists of (basically) one line that's PROG_NAME DATA_FILE. I'm sorry, I can't remember the exact name of either. Anyway, the data file is in plain ASCII, and it's really just an enhanced batch file (enhanced by the program that runs it). It has a command to check for disk labels to make certain you inserted the right disk. I printed out the file and basically did the upgrade by hand. You could also probably modify it to use different disks or prompt you.
