The MS-OS/2 that came with (at least) the 1.1 SDK was a "boot time" 
choice utility.  You run it (from a DOS formatted diskette) after 
installing OS/2 and it installs itself for execution on every boot.
A default and a timeout value are chosen.  The default system is run 
when the timeout occurs.  
This thing is very dangerous to run from any but a virgin DOS disk.  
I installed it for 1.2 EE but since I had upgraded to a 3 1/2 drive, I 
just copied the 5 1/4 dualboot stuff to a 3 1/2.  Turns out if you do 
not use a virgin dos disk it has a tendency to 1) fail to install (not 
too bad) or 2) Cross link you file system (catastrophic)!

Won't work.  Under dos, BOOT.COM is not getting the input from
stdin.  (But it is under os/2 -- but have something to do with the
FAPI code i guess).

That's funny, I have a os2.bat file for DOS that reads  
ECHO y|c:\os2\boot /dos

and it works just fine.
