I own an ATI VGA Wonder (NOT VGA Wonder +) with BIOS V3-1.04A with
                        ^^^^^^^^^^^^^^^^^^
512 K.  I am running a 386-25 clone with 2Meg RAM.

In programs other than win3.0 it will run in 800x600x256 and 1024x768x16
modes.  However, I have tried installing the appropriate drivers from
cica and it won't run in these modes from win 3.0.  Windows simply
crashes after the startup screen.  I have tried both windows setup
and manual instillation.  Neither works.  I have also tried reinstalling
all of windows from scratch and choosing a OEM display option.
This causes the system to place a load of ega.sys in config.sys.
Loading ega.sys for some reason causes my machine not to hang
indefinately on booting!

The questions:

1.  Can the ATI VGA wonder (NOT +) 512K run 800x600x256 or 1024x768x16?
    If so:
            -What is the sequence of driver loading in config.sys?
            -WHere did you get the appropriate driver?
            -What does the installation look like in the .ini files?
     If not:
            -Is there anyway of upgrading my VGA wonder so it can?
     
2.  Does anyone have an idea why my machine might not boot with ega.sys?

Yes, the ATI card can do 800x600 (which I run) and 1024x768(which I have run but find too small).  You can get the correct drivers from ATI (sorry, I lost the number).  They are in Canada, and if you leave your name and address, you'll have them in 2 weeks. 

Windows loads ega.sys because it doesn't come with the correct drivers for the ATI card.  When installing, have a floppy with the proper drivers ready, and use those, or install standard VGA and then run setup to change the mode.

Note: I am running the 16 color driver, not the rumored *slow* 256 color.

Your BIOS version has to be at least (I think) version 4.
You could upgrade your bios alone (they did ours for free when I had
problems on our 25MHZ) or your whole board. (I'm about to upgrade
the 33MHZ machine's to the VGA Wonder+ I think it is about $100 american)

Contact ATI their number is in the front of their documentation.

They upgraded my proms for free -- I think I have v3-1.07.

They have recently had an offer to upgrade a VGA Wonder 512k to
Wonder+ 512k for $100.  Call them, but have your VGA board's serial
number handy.

Also check out their 8514 Ultra board...allegedly makes Win3 blinding
fast, including the 256-color SVGA modes.

You can download the latest mouse & Win3 video drivers from their BBS.

1. Yes, it can. (I have 8MB of RAM, but the rest is the same as yours).

2. No idea.

You may want to try WINRES program from cica.cica which launches Windows
in any resolution.
