You might look into the Cognitive and Neural Systems program of Stephen Grossberg here at B.U., which is taught by researchers at the Center for Adaptive Systems. There are currently six full time faculty members, but the program as a whole is growing rapidly. The research is primarily in five areas - low level visual processing, motor control, speech perception, adaptive behavior, and conceptual & cognitive development, all considered from the perspective of developing mathematical (especially dynamical systems) models of the underlying neural mechanisms. Admission to the program is competitive, (I think everyone accepted last year to the PhD program who got financial aid had average GRE's above 750) but the faculty are excellent, and because they are highly respected, they are in a position to take good care of the students who are admitted. Because Grossberg's previous research is both far reaching and deep, research opportunities abound, and students are encouraged to participate in the work that is being done here.
