xterm seems to see selections made in cmdtool but not the other way around.
Is there a way around this?
Is it possible to change some bindings to allow cmdtool do a mouse only
(no menus, no keyboard) copy/paste.

Try drag n' drop. This doesn't require any changes at all. Select some text. Leave, then re-enter the selected area. Depress the select (usually left) button, hold it down, and drag the text to where you want to drop it.
