Okay. I've narrowed the problem further. I fixed main.c so input of the form "emacs f1 f2 @rc" will read my standard rc file as well as the one specified by @. The rc file does an "execute-buffer f1". I watched what happened using debug mode and discovered that right up through the last step in the rc file everything worked perfectly. After the last step, emacs does an unintended "select-buffer f1" into the current window. If I could prevent that, it would work the same as 3.8i.
