We do things here (Gould/Urbana) the way Ashwin Ram mentioned. We have a separate directory (/usr/local/lib/emacs/gould-custom) where our local stuff lives, and most people put that directory on their load-path stack before the standard directory (/usr/local/lib/emacs/lisp). Customized files in gould-custom pop gould-custom from the load-path and load the shadowed file, then finish loading themselves. custom-shadowing.el provides load-path manipulation support.
