Just because you *can* implement most changes as hooks or with options doesn't mean that's the best way to do it. For one, it makes updates easier if all your local changes are in one directory and not mixed in with the standard files. For another, sometimes what you want to change isn't easily separated from what's already there; as an example Gould man pages are sufficiently different in format that we have our own man.el to clean up nroff crud.
