I have before me the following:
  Atari Technical Reference Notes (includes OS User's Manual, OS Source
    Listing, and Hardware Manual)
  Atari DOS Reference Manual
  Atari DOS II Reference Manual
  Atari 850 Reference Manual
  Atari 800 Operators Manual
  SAMS Programmer's Reference Guide for Atari 400/800 Computers
The Technical Reference Notes were definately worth the $20 I paid for
them; pick up a copy if you can find them anywhere (unlikely).  They were
published in 1982.

I can only help with MULE.  It was produced/marketed by Electronic Arts
corporation.  Although EA is still around and producing software for a
number of platforms, they no longer produce MULE.  If you have questions
about the game, I'd be happy to answer them; if you want to buy a copy,
try advertising here and in misc.wanted.

I'm not familiar with that process; there is, however, software available
to "crack" 400/800 cartridges and save them as binary files to disk, where
they may be run without the cartridge.

There was an official 400/800 cartridge version of Tempest released by
Atari; where you could find it now is anyone's guess.
