If this has been beaten to death, forgive me, but I haven't been reading here for a while. I have had a similar problem with booting a hard disk on a PC clone in my office. The problem was finally traced to the fact that the drive motor was having problems spinning the disk up against resistance provided courtesy of spindle oil that had become sticky during a cool down cycle. I had to turn the flywheel by hand (I know its dangerous) and then everything worked fine. There are two options as I see them. First, take it in to your friendly if not money hungry Apple dealer and have him look at it and agree that you have a problem. The other is to leave the drive spinning at all times. Take your pick and good luck. Remember, if you don't know what you are doing, make it look neat!
