Regarding the MIDI problem, I have  been writing MIDI timers et al  and
I was getting a problem like that right after I switched to a MEGA.  It
turned out to be a bad ACAI chip.  However, it may not be so, if you
have other commercial MIDI software that works.  Assuming you use the
XBTIMER, mif you are doing any string maintenance on the string you want
to output, you should disable the interrupt while you do that stuff, so
it doesnt kealeave any pointers lying around.  I assume you are using the
Midiws call.  If not, I wouldnt know what the problem is.  There is a MIDI
developer's forum on Hybrid Art's bulletin board, and if you have any questions
they are usually very helpful.
