I had the same problem, and found that simply running preferences and hitting
save would fix it!  It was weird!  I assume that preferences loads in the
system-configuration written out by pprefs, and I didn't change anything.
Oh well.

I had another strange thing happen to me.  I just traded in my 1000 for a
2000HD.  (HT Electronics out here substituted a 100Meg quantum for a nominal
fee!  How nice.)  Well I backed up the hardrive on the 1000, and when I 
restored to the 2000, the executables in the first partition were not 
recognized by the operating sytem as executable!  My first partition on
the 1000 was old file system.  My first partition on the 2000 is FFS.  Luckily,
I had other copies of everything, but it was strange.  I used Quarterback,
and it didn't give me any complaints.  All other files on the first partition,
such as animations and text files work are fine.  Everything on the second
partition, (FFS old to FFS new), works perfectly!
