I think you are giving it too much credit. For me it was only a
muppet movie (a decent muppet movie) with some curious plot lines.
The target audience is kids; no specific philosophy is peddled;
the good prevails; a bit of zen stuff (if there was any) makes it
somewhat more memorable.
It has that absolute minimum of moral controversy that is present
in SW (father-son stuff) and other fantasy films.

Originally, Dark Crystal was much longer. The Skeksis spoke a foreign
language and there were several sub-plots. Upon previewing the movie
to an audience in Washington, D.C., Henson found people walking out
claiming that the movie was too slow and too hard to follow. The release
date was pushed some 9 months back while the film went back for
re-editing. This is what you see today.
