I have recently read "Miracles: A Preliminary Study", by C.S. Lewis. I highly recommend it to those on both sides of the question, "Is the physical universe all there is?" Lewis was at his best in that book; it shows very logically that the Supernatural must exist, that the physical universe isn't the whole show, and that miracles are very possible. Lewis's purpose in this book was not to settle the question whether miracles actually have occurred or do occur, but rather to formulate the most accurate philosophical view from which to consider that question.
