Here is a half-baked theory to the existance of prefix codes.

Remember in ST II Kirk said to Slaavik (paraphrased from my memory),
You have to know the way things work on a starship.  Interpeting
this to mean that the existance of prefix codes is based on the
function of ship systems rather than as a possible means to take
over the ship in cases of mutiny I came up with this hypothesis:

The various consoles and computers on a starship use subspace radio
for intraship data communications.  Subspace radio is faster than
light, since the computers use subspace instead of electrons these
computers work much faster.  The interchange code between the
computers include a prefix code identifying the ship so the subspace
databus on one ship does not interfere with the subspace databus on
a nearby ship.
