There was no indication that the the ship's hull in TWOK was the hull of the *Botany Bay*. Chekov found some belts/strapping/whatever that had "Botany Bay" printed on them. It was clear that some supplies (personal ef- fects) from the *Botany Bay* were brought aboard the *Enterprise* when Khan's people were rescued. To be fair, this is from memory. In the television episiode, Khan specifically greets his dear friend Joaquim on revival from suspended animation. In the movie Khan's dear friend is Joachim.
