I think the copy of the Organian Peace Treaty was taken out of context.
My understanding of the Treaty is that condition 1:

	``This treaty of peace is simultaneously imposed upon the Klingon
	  Empire and the United Federation of Planets. Unless your 
	  Governments and combatants in galactic space agree to an immediate
  	  cessation of hostilites, your armed forces wherever they may be
	  will immediately disabled;''

means they will immediately end hostilites taking place
at the time of the signing (imposition?) of the treaty, ie. the
fight going on between Kirk and the self-imposed Klingon military
govenor of Organia.

The actual prohibition of hostilities between the Federation and
Klingons is in condition 2:

	``Henceforth from this time, within a zone seven hundred and fifty
	  parsecs in width between the adjacent territorial boundaries of  
	  both parties, no armed hostilities may take place between the 
	  Klingon Empire and the United Federation of Planets;''

Herein also lies the loophole.  No hostilities may take place 
in the neutral zone, however if an enemy ship peacefully crosses
the neutral zone, the invaded side has every right to blow it the  
*%&$ into bits. This arrangement keeps consistant with the TV show
as well as allowing a little shoot 'em up action between Kirk et.al. and
the Klingons.
