I haven't seen the episode in a while, so my memory doesn't allow me to really answer that. I do recall that there was a good reason why the Enterprise couldn't phaser or photon the missile. Question 2: The Enterprise used the time/breakaway factor using full warp and extreme speed to go through the time barrier. They learned how to do this during the episode (I do not remember the title) when the Enterprise wandered close to a black hole (must have been a new one because they should know where all of the black holes are, especially they were pointed in the direction of earth) and had to use full warp (greater than warp 9) to escape the gravitational pull of the black hole. When they did, it threw them in a time warp, back in the '60's. If you remember that episode, they had to accelerate toward the sun (off the warp indicator), break away (at +warp 9 somewhere inside the orbit of Mercury), then accelerate away from the sun to propel them forward in time to get back to their time period.
