I installed version 2.10 over a month ago, with MANUALLY set, and I just got my first notice to remove a group: seismo!harpo!eagle!alice!news has requested that newsgroup fa.info-cpm be removed. You should remove it by hand When I went to the documentation to see what needed to be done, I read: There is a shell script rmgrp that does essentially the same thing as this message, but the shell script only removes the group locally. You can easily make your own rmgrp shell script. All it need do, given an argument (presumabely the newsgroup to be canned) is to remove the directory from spool (remember to change all the .'s in the group into /'s) and then remove its line from the active file.
